You can have two pair and a flush if you use all 7 cards but with hold em, you only use the best 5 cards and the other card cannot be used to break a tie. The pot is just split.
Technically speaking, yes, but of course only the flush actually counts. So if your opponent has a higher flush, you lose.
This kind of hand is really frustrating, especially when you have 3 pairs and you lose to a better two pair. I still think 3 pairs deserves some kind of compensation.
In poker the hands are ranked (see link). Since a flush is always better than two pair, it is completely irrelevant if someone has two pair and a flush. Just like if someone has a hand that makes both a straight and a flush (unless it’s a straight flush).

Player two has 87spades.
The board is:
8h 7d 3s 5s Ts
So player one has an ace high flush:
A K T 5 3 all spades.
Player two has a ten high flush:
T 8 7 5 3 all spades.
The fact that he could also make two pair, is never a factor, once he makes his flush. But since his opponent has a flush that is ace high (the best possible flush), he wins the hand.
It is possible to start off with two pair on the flop that turns into a flush by the end.
It is also not possible for two people to split a pot with a flush unless you are both playing the board.

1No you cannot have both at the same time. its always the highest run you have.
